manamana,
Here's another idea for the possible source of the problem: a 'confused' keyboard.
When I was installing the Magic Mouse, I got an error message that the keyboard was not recognized. I'm guessing it was also looking for a wireless keyboard.
Since then I've had very minor problems with my keyboard. The Eject key does not work to eject a CD, and the Sleep shortcut (command-option-eject) does not work. I've tried disconnecting the keyboard and doing a complete reboot, then hook up the keyboard again. That didn't work, so I would appreciate any suggestions any of you might have for how to fix this. I use an Apple 'white' keyboard which I like better than the new thin ones.
So in your case, I'm wondering if your problem machines might have a keyboard problem. You could swap keyboards with a problem/no-problem machine and see if that makes a difference.

manamana,
(Is that your real name?)
Yesterday I was working on something that has to do with Layers in WildTools and then in the early morning hours today I realized that I may have stumbled across the source of this problem.
If my theory is true, then you have used the WildTools Find Layer tool, clicked on an object that is not the current layer, the Find Layer tool changes the current layer AND the Layer Window does not immediately update. This does not happen on my machine, but if this happens on your machine, then we've found the bug.
The only thing I'm interested in is whether the Layer Window does an immediate update to reflect the new layer choice. I don't care how long it takes to update on its own, and you can probably force an update by fiddling with the Layer Window in some way (resize it?).
If you can confirm that this is the case, send me a private email to alfred at seqair.com
I would also like to know if you use iChat and can receive attachments in a text chat.

I just saw this problem myself; jumping to the bottom layer. It's hard to catch exactly when it happens. Now I'll have to be more vigilant myself. _________________ Rob

I was talking to Mike Cleveland the other day and asked him if he knew what this problem was or if he could replicate it. He didn't but he mentioned that there are two single-key commands for layers (period and comma).
I don't know where these are in the PowerCADD Commands dialog. I looked in the Misc commands and could not find anything with these command keys already assigned, but I did see some layer things that might be candidates.
One possibility is that in the process of typing something, say in the Edit Window or in a dialog, that these commands might be executed. This might explain why Tom Beno sees the layer list jumping to the opposite end of the list than manamana.

When I just tried to assign these in PC7 it indicated that . (period) was layer up and , (comma) was layer down. So, perhaps these keys are being accidentally hit. I would suggest those having the problem re-assign or eliminate these in commands and see if the problem goes away. Maybe this is it after all this time....
